We only see a tiny proportion of the time that Jacob was protector, almost none of Hugo's time or Jacob's mother's time, and Jack is protector only for a very short period.
Jacob NEVER physically left the island. The purpose of the Lighthouse was to observe his candidates, yes, but it was channeling and bending the light beneath the island (i.e. time and space) and reflecting it through the mirrors.
