Here’s why. It makes sense. Dr Melfi was used to foil Tony regarding his personal issues and emotional feelings. Therapy in general is used to change someone and make them into a better person they’d like to be. Tony didn’t change at all though.

Then Dr. Melfi and Charmaine both reprimand Tony and Artie, challenging them as to whether they are seeking out justice or personal satisfaction. Artie realises that they are really just looking for the latter, and tells Tony to leave it to the authorities, which he reluctantly does, eventually.
Because since season 2 Dr. Melfi was having Tony as a patient for all the wrong reasons. On the subject of shame and guilt Dr Melfi can not handle those emotions she avoids those subjects by throwing herself into her work.
