The main reason is because underwater can feel clunky to some, with the hunter moving rather slowly in the water compared to the monster, depth perception being slightly off sometimes, and occasionally dodging in odd directions (so really, exactly what you would expect from fighting underwater).
However, it would be like an inverse of Tri's leviathans, where instead of fighting better underwater, they fight worse underwater, and thus it's to the hunter's advantage.
