Spoilers ahead in case you havent seen the ending on the extended DVDs: Riddick sneaks his way back into the Necromonger fleet and into Krones chambers. He discovers that Vaako meant to keep his promise and that Krone had betrayed Riddick on his own.
In the director's cut, there is one alternate ending. In that ending, Riddick finally reaches Helion Prime and demands Vaako's whereabouts to his aide Krone. Krone cryptically answers that Vaako has kept his word and achieved 'transcendence', which meant that he has converted into a deity.
For instance, the minor subplot in the Director's Cut of Riddick's visions, as well as his moments with Toombs's second in command, are both absent, but the ending from the Director's Cut is present.
