Hermione could have easily been the target - and that would make more sense, since we know she was Muggleborn and her being attacked would personally be a much larger blow to Harry - and Penelope was simply caught up in it.

I don't think we know for sure that Penelope Clearwater was a muggleborn. Hermione was the "target" of that particular basilisk attack; Penelope was just collateral damage because she was with her.
