Clary and Jace then leave the Hotel Demort. Later on, Valentine posed as Michael Wayland, Clary caught onto his deception and gave him the fake Cup, after which Valentine falsely told them that she and Jace were siblings—that they was Jonathan, and he was his son with Jocelyn.
Season one give us proof that Jace and Calry can't be siblings. Number one the haircolors. Jace is blonde and Clary has red hair. In the flashback Valentine has black hair and Joveyln has red hair. So how did Jace get blonde hair if he share Clarys parents?
Well that's because they already know for a fact he's Clary's dad, and then they meet him in person and Jace recognises him as the "father" who raised him. It's totally believeable to me that they both accept that they are siblings based on the facts they're presented with.
