Heck, even with Steam you can just uninstall the Steam client after downloading Stardew Valley if you want. I assume it's the same with GOG. This is what I know: Save files are unaffected, able to continue gameplay normally even if you uninstall or reinstall the client. Make sure you check the game requirements first.
