Final fantasy Tweak is hands down the best way to play FFT:WOTL. Completely fixes everything that was wrong with the game without differing from the vanilla game. It has the slowdown patch, fixes inaccurate tooltip descriptions, makes errands more reasonable so you don't feel the need to jump back and forth between towns, and so much more.

Check out Romhacking.net. You can find hacks for each of the games. A lot of them rebalance the games or increases the difficulty. There are a few that make Final Fantasy Tactics more difficult, which I enjoyed playing. One that’s interesting is for Final Fantasy 9 that restores the dialogue hidden in the games files.
