Compared to Vertigo, The Maltese Falcon wasn't filmed nearly as much in SF. The main areas include the Golden Gate Bridge, the Ferry Building, and Bush Street. More than half of the movie was filmed on L.A. stage sets. Even so, it still gives you a wonderful view of what San Francisco was like in the 1940s.
