When he leaves to go back to K-PAX, Robert is mentally gone. Prot has the memories because he’s using Robert’s body which still has triggers and dramas. When Prot returns home the body is left the way he found it previously. He then goes to the one gal he chooses to take back with him. It was very obvious in the movie.
