I did recently finish playing System Shock 2 for the first time and I must say – I found it to be a GREAT game and I enjoyed my time with it immensly! It was one of the few games recently that actually made me stay up all night because I wanted to explore „just a little bit more”.
In my opinion, System Shock 2 is the best ever FPS/RPG game. It combines an excellent story with a really cool RPG system, and a solid FPS mechanic. It is very dated by today's standards, but at the time it was released it was fantastic.
System Shock 2 makes it very easy to screw yourself over. It's one of the few games where you can legitimately build a character "wrong" to the point of rendering the game basically unplayable. It's not egregiously difficult, so that's probably where your problem is.
