Given that Onyx is a shield world, which was actually used to research the flood (amongst other purposes), there's lore justification for finding actual flood here. It may even be that the actual room they visisted didn't contain it, but maybe other rooms did - if it wasn't Miranda, it might've been the damage done to the city as they left it.
