We can assume that William, not wanting to have any problems, preferred to eliminate her. On the same idea, SB's dialogues seem to imply that William was fired from his job (we don't really have a time indicator, which is a problem). Maybe Charlotte pushed Henry to fire William.

When the Puppet gets free, Charlotte jumps up and down to get it's attention, before fading away, as William kills her. Once the Puppet gets outside, Charlotte's body lays on the ground, and the damaged Puppet hugs her corpse, allowing Charlotte to possess it, as the Marionette, signified by the tear marks on the Puppet's mask.
