Yes, they are. It's particularly annoying when it takes literally 5 seconds to explain or when the misunderstanding party runs away like a retard. Dumb misunderstandings aren't confined to manga, or even fiction. It’s easy for the readers to understand the misunderstanding because they are observing everything.
I have found that most of the tropey stuff that you get in romance manga happens primarily in Shounen or Shoujo series. Once you get into Josei or Seinen manga a lot of that stuff gets subverted. That demographic does have it's own own tropes but I don't find them as annoying personally.
