They work together and eventually bring down the dome, however obviously the resistance doesn't want an alien species to escape the dome and roam around earth so they make a plan to capture and kill them. Once the dome comes down, the goverment comes in and icolates everyone, letting the non-infected people (the resistance) be free under NDA.
