My theory is that everyone in the Simpson family is a genius, Lisa is the only one who embraces it. Grandpa may be senile now but his flash backs show him doing a number of things that require a variety of skills such as being a fighter pilot and an accomplished pianist, that suggests that he has at least an above average intelligence.

Simply put, the so-called "Simpsons gene" is a lie perpetuated by the elderly & senile Grandpa Simpson. You may be aware that the Simpsons tend to play it fast & loose with their own canon, and the Simpsons gene is just another massive inconsistency within the franchise.
In "Lisa the Simpson" episode it's actually stated that the Simpson gene exists on the male chromosome and turns all the male Simpsons into idiots by adulthood. Grandpa says Bart and homer were intelligent once but they reached adult hood they turned stupid.
