I'd like to begin by saying that there is no truth in Thomas being Robert's and O'Brien's illegitimate son. That being said, I just want to correct 2 statements in your observations above: O'Brien was fond of Thomas in Season 1.
100% Lord Grantham is illegitimate. And these are all the reasons why. The evidence in aggregate is damning and to make the case that Robert isn’t the son of the French Marquis is fatally contingent on mental gymnastics, stretch assumptions and over-rationalizations.
